Dit artikel beschrijft de prestaties van de Engelse voetbalclub Stoke City FC in het seizoen 1998–1999. De club uit Stoke-on-Trent kwam voor de 91ste keer uit in het Engelse profvoetbal. Het was het vijfde seizoen dat Stoke City in de Football League Second Division speelde, inmiddels de derde divisie van het Engelse profvoetbal sinds de introductie (seizoen 1992–1993) van de Premier League.

Na de degradatie in het voorafgaande seizoen eindigden The Potters ditmaal op de achtste plaats in de eindrangschikking van de op twee na hoogste divisie. De club stond onder leiding van Brian Little, die op 1 mei 1998 was aangewezen als opvolger van interim-coach Alan Durban. Stoke City speelde voor het tweede jaar op rij in het Britannia Stadium (1997). De club deed lange tijd mee om de titel, maar moest in december langzaam maar zeker afhaken na één gelijkspel en drie nederlagen. Little, oud-manager van Aston Villa, vertrok aan het einde van het seizoen. Hij werd opgevolgd door Gary Megson. Middenvelder Kevin Keen werd uitgeroepen tot Player of the Season.
